The top operation draws a lot of juice, and maybe doing it with the engine off, drawing from the battery, the operation slows down a little, giving at the switches and sensors that might not be aligned just right, a chance to register.
Is it an '05? The rollers on the tonneau hinges should be checked too. Hopefully someone will check in with more information. Good luck.
