Now I'm worried that when I take the truck to the dealer for an oil change they will see that the truck does not have the stock tune and program it back to stock.
What is the difference between a Chip and what Joe does?

Chip is the "Old School" terminology for modifying the programming in your truck. It used to be that you would buy a new PROM (chip), and replace the PROM (Programmable Read Only Memory) component in the computer to change the programming. Now all you do is re-program (Flash) the existing memory in the computer using the OBD II port. That is what Joe did when he 'tuned' your truck.
Just going in for an Oil Change, they aren't likely to be hooking up the Tech II (dealer computer diagnostics) to your truck, so not much chance of losing the changes there. If you get a check engine light (or set a code) then they 'might' mess with it... I'm sure Joe has the changes saved so it could always be re-flashed some other time.
The tunes that most get done are unlocked and the dealership would have to send the tune back to GM HQ to see if anything was changed. The GM Tech II is unable to read a tune, it is only able to check DTC and flash a tune from GM for updates. If you have a locked tune and the dealership tries to load an update it will not allow it. I save all the stock and modified tunes for members so they can be reflashed at anytime with either the stock or modified tune. I tell most that if they are afraid of the dealership loading a stock tune back in their vehicle then just put a piece of tape over the diagnostic port that has "DO NOT FLASH" on it.

Ive had my 2005 for 3 years-added some things(spoiler, wind suppressor, mild graphics)but the motor is stock and Ive been happy with the performance. What advantages are there to having it "tuned"? Im a total novice when it comes to such things so whom do i seek out for a change like that and do i basically walk in and ask for it to be "tuned" or "retuned" or "tuned up"? Thanks for any input.
