It works best on the supercharger. There's a couple of funny things that happen on the NA LS2. Something to do with a reversion effect with the stock manifold, just can't remember off the top of my head though. Still works though.

The bolt pattern is different as the 03-04 is a 3 bolt design where as the 05-06 is a 4 bolt design.
They make a conversion box that will change the signal needed for the 03-04 to run the LS2 Car Style and Truck Style 90mm Throttle Bodies.
*Unless you have a Power Adder like forced induction (supercharger) or nitrous they wont be much better if at all for performance.
**There is also the newer LS3 and LS7 throttle bodies that have different scaling. These are not recommended as they will cause idle and drivability issues.

I was not aware of the bolt pattern deference.. Is there a bolt on TB that the 5.3 would benefit from?

I think what the other posters are trying to tell you is this:
Putting a larger throttle body on a stock 5.3 is not only a waste of money but will reduce the performance as well. There ARE ways ways to increase the performance of the 5.3, this is just not one of them. Here are a few suggestions
Any of these will give you a performance increase but the torque converter is the best bang for the buck you're gonna get. And no, that microtuner you're using does not qualify as a real performance tune. So spend your money wisely where it will actually do you some good.
