Door Handle Replacement and Window Indexing Problems

Since I had the TSB done my driver side glass is indexing over the rubber now and it never did before. Could this be from the fix? Do they remove the glass to install new pieces? Anyone know?

There is no need to mess with the glass when the door handle is replaced

Well....just because they don't need to mess with the glass doesn't mean they didn't
I'd think it was more likely a mechanic error than winter storage shifting....just IMO.
