Where is it leaking, Redlined?
Is it possible the rubber seal strips have become dry and brittle or even worse, compromised because your windows are not indexing properly?
If you're able to pinpoint the leak, I would think a good upholstery shop would be able to replace just the necessary strips for much much less than the dealer's fix.
I remember reading somewhere that the windows can be adjusted so the top of the window moves inward for a tighter fit against the moulding. Have you checked the adjustment, I believe if you rub colored chalk or something similar on the top of the window, roll it up and see where there are gaps of color on the moulding you can adjust the window accordingly.
The above is a vague recollection hopefully someone more knowlegable can elaborate.
Go to Forum-Library-Articles-Window Data, post #2 for adjusting the tilt of window instructions. It is on the page 2 of the Articles.
To index windows, doors closed, push window switch down, hold for 10 seconds after window is down, push switch up, hold for 10 seconds after window is up. Window is now indexed.
If the top of your window is not going into the channel of the weather stripping or is pushing the lip of the weather stripping, you can :
1. Adjust the tilt of the window. If that doesn't fix the problem, or the lip of the weather stripping is bent in,
2. Take a piece of 1/2" old plastic water hose, spit in half. Put the piece of hose in the channel, close the window. Leave it in channel outside in the heat for a day. This should reform the chanel. Coat with a good silicone lubricate. Note: there are other ways and methods posted (use search) to reform the channel so that the window goes inside the channel and not over it.

My SSR: "04 Redline. My other SSR is a 1934 Chevy "Vicky"
If you want or think you need to move the top of the window toward the inside of the truck to put more pressure against the seal, here are some instructions.
To adjust the inward position of the top of the window....remove door panel, pull up/off about a foot of the plastic water barrier, look INSIDE the door and find the 2 channels that the window rides up and down on. At the bottom of each channel they connect to the door with "jack bolts". These bolts hold the channel in place but ALSO you can screw the nut that is on the inside to tilt the window either toward the inside or outside of the vehicle. I've heard that each turn of the nut gives 1 mm movement at the top of the window.
A picture or two of your window situation might be helpfu.

just a thought, when the roof is up - does the seal at the back edge of the window butt up against the seal that runs along the top of the window? If not, you can slide up the rear seal by lowering the roof a little then sliding the seal upwards. Close the roof and see if it's enough. If the two seals don't meet, the rain gets in and wets the seatbelt area and runs down
