My 06 SSR had a "leak" on the passenger side that I thought was in the area you photographed.
It turned out to be the rear rubber seal on the front portion of the roof. The seal has double sided tape holding it on (at least on the each end), but the double sided tape was not long enough to reach the end of the seal. I used some clear silicone sealant to fill in the gap plus along the full length of the seal (side-to-side). That stopped the my major water leak.
Open the roof part way and look at the rear seal of the front portion of the roof to see if the seal is not fully secured to the roof with the double sided tape. I could tell instantly mine was loose on the passenger end of the seal.
I can take some pictures tomorrow if you want any.

Water leak....

You're on the right track.
It is the rear upper roof seal that is causing the water in the cab.
There are two plastic push clips and a row of two sided tape holding this on. When your dealer readjusted the fit they most likely pulled the tape loose to get it to fit. Question would be, did they know about the tape being part of the needed seal?
When I had the leak, the dealer tried three times to fix it under warranty, with no luck. When I finally tore into it myself I found the clips were not holding tightly nor was the two side tape. I removed the weatherstrip completely and cleaned all the surfaces it would touch (pinchweld, rear edge of top roof panel) Removed the old tape from the weatherstrip, and used the two sided molding tape (I'm sure you hubby is familiar with) for a better bond.
While installing the weatherstrip, apply some sealant (weatherstrip adhesive is my choice) to the top of the pinchweld area. Be sure not to apply too much as it will run and drip. Install the weatherstrip (do not pull the two sided tape strip yet), carefully watching the edges (line up). DO NOT use the plastic push clips to hold the ends in place, instead use one flat face phillips screw on each side. You will be able to adjust the ends from here out. Close the top tightly to double check the fit with the side windows. Once you're statisfied with the fit. Open the roof a little and mark the weatherstrip and roof with a grease pencil. Remove one screw to pull the tape strip. (Grease pencil assures alignment after pulling the two sided tape strip). Carefully adhere the two sided tape of the weatherstrip across the roof line as you go (reduces stretching of the weatherstrip). Remove the other screw form the opposite side to comlplete the tape install. Install four self sealing screws where the Plastic push clips were.
This will ensure that the seal stays in place, not to mention seal the holes properly. At this point close the roof again leaving it closed over night to get a good tight seal and allow the weatherstrip adhesive to cure. If you feel the need you can apply a little weatherstrip adhesive to the corners to ensure no leaks.
While your're letting the top seal set up check the rear side weatherstrip. If by chance you couldn't quite get the top one to come down far enought to seal, then at this time move the rear side one upwards a little at a time.
The next day apply some Vasoline or other gel rubber protectant on the seals. Do not apply heavily, just a light coat will do fine.
Now turn on two or three water hoses and let it run over the roof. High pressure is not needed (Automotive weatherstrips are designed to with stand approximatley 3 lbs of water pressure before flexing), but volume of water is. If after ten minutes and no leaks then you're set.
This should take care of the leak at the rear roof section.
Haven't had a leak in mine since. and as you know HRG, it rained rather heavily at MV.

Fuzzy I looked for your fix in a search last night and couldn't find it That was the exact fix I told Deb you did and it sounded like the same one she has. I need to do this too before it gets worse
From out side of truck look where the roof seam is and open the door on the drivers side it's on the left side as you set side ways in the seat in there the cut out starts ,top left or where the hinges are or open the door and feel right behind roof seam on inside of roof. It takes a phillips screwer to back it out. Hope this helps.

How did the roof leak repair go?
I recieved a call from another member in Minnesota over the weekend with the same problem.
Talked him through the procedure, and even talked to the service tech that was working on his SSR.
The tech was fed up with talking to the General engineers (the ones that sit behind the computer, but have never actuall worked on a vehicle). He was going to use my procedure to fix Rod's (I hope I understood the name over the phone correctly) SSR.
Wanted to make certain the fix is working for others as it did for mine.
I'll have to fix Fock's waterleak when we get to Janseville on Monday night or Early Tuesday morning.

Steve is to busy right now to work on it! I have called the dealership again and made a second appointment to take it in. I'm taking in the documents that were posted.......maybe we can get the dealers to do a permanent fix for all!!! I want the passenger side rubber seals replaced before I move on to your fix. I also want the carpet checked due to the amount of condensation that was in the cab. Will post as soon as all is complete. I'm sure hubby will be calling you!!!!
It wouldn't be going in till after the HRPT.............I've been driving it in the rain to verify leakage and carpet wetness!!!!

New Water Problem
New Water Problem
As many of you know I have been having a leakage problem with my SSR. Yesterday while traveling out to the HRPT we were caught in trentional downpours all the way out (same amount of rain as in Maggie Valley).
Steve was in passenger seat and looked down there was a puddle of water by his feet. We started tracking it down to find out that it was leaking under the dash and the components underneath were wet also.
By the time we got home the passenger carpet was soaked!!!!! It still is today…..I drove it to work as I probably won’t see it for a few weeks now.
Last visit they realigned the passenger side window for me. I had a few small leaks through there this time…… not has bad as prior to taking it in.
I called my service manager this morning……I’m taking it in right after work today!!!!! I want him to see how bad the water is on the passenger side. I have told him once they find the leak I want the carpet replaced and I asked that the passenger side seal be replaced also. I am extremely bummed out and hoping that they can trace whats going on.
Fuzzy was on hand to whitness the amount of water and gave us some tips. I feel it’s still under warrenty and should be fixed by the dealership.
